Please use our newest tools offered as a webserver (https://rnaprobes.org) and source files (https://github.com/Catrina-Lab/RNAProbesSource) for the following probe types:
- Molecular beacons with optional blastn analysis - no target length limitation
- Triplex-forming oligonucleotides - no target length limitation
- smFISH probes with optional blastn analysis (in progress) and calculation of intermolecular duplex formation between selected probes (up to 48 probes) - webserver up to 4,000 nt target length and local source - no target length limitation

Now obsolote, please use the newest, platform-independent version. Please note that the new version uses ".ct" files as an input file rather than the sscount-format file, thus, eliminating the need to convert the ".ct" output file from common RNA folding algorithms into sscount type of file.
