Update python dependencies

updates dependencies. Biggest change is updating numpy to 2.Y.Z so that glp can be compatible with google colab again.

The notebook version change should now also prevent pip warnings in Google Colab.

This looks to address all the Google Colab issues. Tested on older Google Colab notebooks as well.
