Tertiary Analysis

This toolkit provides the user with secondary analysis (alignment and counting reads). To perform downstream tertiary analysis to formulate biological conclusions about the experiment, you will require other tools like edgeR or DESeq2. This can be done using R / R Studio. Services likeGalaxy will already have tools set up to do this.

Using the output files

The output files are compatible with most downstream software. However, due to formatting of gene names and counts there are some issues to be aware of.

Cautions

Many users may want to open the output count files with spreadsheet software like Microsoft Excel. This should be avoided at all cost. Excel will reformat names and gene symbols, potentially causing issues with downstream processing.
