Validate All CWL Workflow Defintions

There issues in the CWL workflow definitions which prevent them from executing. 
For example, the workflows here have several issues: saber/xbrain/workflows
These are largely due to changes in file names, inputs, and tool names. 

These should all be checked and updated, possibly using
cwltool --validate
