My backup data has gone missing

A while back I was having issues with Homebrew software, and when I went to backup my data it was all missing. When I tried to navigate the menu I got this error.

What do you mean by "my data was all missing"? Do you see your backup folder in your SD card? This looks like a corruption issue on your SD card. Can you replace it and report back?

The savedata files are still there but they aren't showing up in the app.

I can, but I don't know what a tree is. Is it like the folders on the SD card itself?
